I know, this Thread is older, but I have this Problem in the newest version 0.6
I can´t see hidden folder or files. And I didn´t find the Option "hide protected operating system files" in the Control panel

Sorry, now I found it. But I think it would be better the this Option was in the preferences.
To display those system files you have to disable the "hide protected operating system files" option in Folder Options (in Control Panel).
